When i load that model in there that model was normaly small that usual any other Qubicle models so, meaby maybe if the colors or the model gets too small or stiffs so, the colors packaged. Im not sure if that was a color palette indexes but, what i noticed in Qubicle is model size. Im not also used MagicaVoxel tool before so, i dunno say about that tool but, that happend anway with Qubicle. Qubicle it's like 3ds Max Studio or Maya, king of Voxel 3d modelling tool so far as i know. I was just try to export your RPG In A Box usin *.vox (MagicalVoxel) into Qubicle. vox formats, so you'll probably need to import into MagicaVoxel first as I mentioned above, and then export to the Qubicle. It appears there are two slightly different. UPDATE: I found this thread that I believe explains the issue. Would you mind seeing if your model imports correctly into MagicaVoxel? And if so, will it export from MagicaVoxel into the Qubicle format correctly? That will help me track down the issue.
